Shakhtar needed to score in order to progress and Brazilian youngster Fernandinho netted after 70 minutes to take his tally in this season's competition to three.
Nancy fought hard in an effort to take the game to extra time but to no avail as Shakhtar held on for victory.
They will meet holders Sevilla in the next round.
