The duo have been sent home early to rest ahead of the Test series against West Indies, which starts in Brisbane on November 26.
"Mitchell and Shane will return home to Australia to commence preparation for the Test series beginning in Brisbane on November 26 and the programme that follows," said national selection panel chairman Andrew Hilditch.
Australia hold an unassailable 4-2 lead over India heading into the finale in Mumbai on Wednesday.
The series triumph has been achieved despite four players from the original touring squad - Brett Lee, James Hopes, Tim Paine and Peter Siddle - returning home due to injury.
Australia were already shorn of a quartet of regulars in Michael Clarke, Brad Haddin, Callum Ferguson and Nathan Bracken.
With Johnson and Watson now added to the list of absentees, further changes are required for the seventh match of the marathon series.
At least one of all-rounder Andrew McDonald, rookie paceman Burt Cockley and left-arm spinner Jon Holland - possibly all three - will make their one-day international debuts.
"We want to finish the tour on a very positive note. As far I can see 5-2 looks better than 4-3," Australia captain Ricky Ponting said.
"Yes, the series has been decided, but certainly it is not over as far as we are concerned."
India are likely to give an opportunity to some of their fringe bowlers as they look to end a run of three straight defeats.
Leg-spinner Amit Mishra may be given an outing in place of Ravindra Jadeja, while Uttar Pradesh seamer Sudeep Tyagi is in contention to make his debut.
