Late goals from Razvan Rat and Luiz Adriano saw Shakhtar Donetsk progress into the UEFA Champions League knockout phase for the first time at Braga's expense.
The Portuguese outfit needed to beat the Ukraine champions by four goals or more but Rat's fine 78th minute effort and Adriano's tap-in five minutes later saw Shakhtar progress as Group H winners.
Arsenal beat Partizan Belgrade in Wednesday's other group game to also qualify, while Braga must settle for a place in the Europa League.
Braga's Alan had the first shot of the match, but his low effort from outside the box on five minutes was straight at Shakhtar keeper Andriy Pyatov.
The hosts had their first opportunity after 22 minutes when Braga's Luis Aguiar slipped in possession and Douglas Costa seized on the ball. He crossed from the left, but Willian blasted over from 15 yards out.
Artur just got to Costa's dangerous cross from the right ahead of Adriano, collecting on his second attempt, before Adriano went down in the box under a challenge from Alberto Rodriguez, but was rightly awarded no penalty kick.
Only booking
Miguel Garcia received the only booking of the game on 39 minutes for bringing down Willian, with Artur saving Darijo Srna's subsequent free-kick from 28 yards.
Pyatov saved an Alan header before Aguiar sent his lob from outside the box wide as a disappointing first period ended.
Braga's Paulo Cesar blasted well over from distance soon after the re-start and Costa shot just wide of Artur's right post with a curling effort at the other end.
Rat shot wide just before the half-hour mark before Dmytro Chygrynskiy headed wide from close range as the goal drought continued.
But Rat finally broke the deadlock with a fine left-footed strike from the left edge of the box on 78 minutes.
The Romanian then put in a great cross from the left for Adriano to tap home and seal a deserved victory for the hosts.
