Lyon remain in fourth but could have closed to within three points of Lille with a victory - as a result of the defeat they remain six points adrift with just six games left.
Toulouse themselves are now level with Lyon after their win at the Stadium Municipal.
Pantxi Sirieix put the hosts ahead just nine minutes in when he beat Hugo Lloris from close range.
Emmanuel Riviere then doubled their lead when he headed home from Sirieix's cross midway through the first half.
