Rui Jorge had looked the unfortunate player when he inadvertently turned the ball into the net, after Pauleta equalised Kim Kallstrom's opener, before Gomes headed home.
Portugal began in confident mood, but it was the visitors who were celebrating first when Kallstrom's free kick deceived Ricardo Pereira who could only help the ball into the net.
The home side struck back but failed to level matters from the penalty spot as Luis Figo could only find Andreas Isaksson in the Sweden goal after he was originally brought down in the box.
Portugal were level shortly after however, when Manuel Rui Costa's shot rolled to Pauleta who continued his good form by slapping the ball past the onrushing Isaksson.
Kallstrom caused problems from another free kick early in the second half with the ball taking two deflections before rolling just wide of Portugal's goal.
Rui Costa should have done better from outside the area from a Figo pass, however he blazed high and wide under pressure from the visitors' defence.
Sweden thought they had won it when Christian Wilhelmsson's left wing cross struck Jorge and rolled into the net before substitute Nuno Gomes snatched an unlikely draw.
