Bayer found themselves behind against second-from bottom St Pauli as Charles Takyi fired them ahead on the hour.
But Stefan Kiessling levelled just minutes-later before Lars Bender fired home the winner with 13-minutes left.
With Dortmund held to a draw on Saturday, Bayer are now just five points adrift.
