Frankfurt have had a tough advent to the campaign and they bumped into a Bayern side high on confidence at present.
The home side fought bravely throughout, but were undone 18 minutes from time when Paolo Guerrero headed home from close range to hand Felix Magath's side their sixth straight win.
Werder Bremen's unbeaten record went up in smoke at Borussia Monchengladbach.
Werder took the lead on 20 minutes through Jelle van Damme, but the home side rallied after the interval and drew level on 53 minutes through Thomas Broich.
The goal gave Gladbach tremendous confidence and they sealed victory on the hour when Frank Baumann turned into his own net.
Borussia Dortmund climbed away from the basement spots with a 2-0 win over Arminia Bielefeld.
Czech striker Jan Koller set the ball rolling on 27 minutes with a low strike from 12 yards and Polish international Eby Smolarek secured the win seven minutes from time.
Wolfsburg were comfortable 4-2 winners at Hannover.
Mike Hanke started the game at a rate of knots, netting on 10 and 14 minutes. Diego Klimowicz added a third shortly afterwards, before Thomas Brdaric handed Hannover a lifeline on the half hour.
The revival was short-lived as Andres D'Alessandro restored Wolfsburg's cushion before the interval.
Brdaric found the net a second time two minutes from the end, but it proved nothing more than a consolation as Wolfsburg secured the points.
