The home side capped their passage to the semi-finals with a second goal from Gonzalez (pictured) five minutes after the break.
The result is sure to add more pressure on Rossoneri boss Carlo Ancelotti, with Milan 12 points adrift of Serie A leaders Juventus in the Italy's top flight.
Palermo's win was a dream managerial debut for former Lazio boss Giuseppe Papadopulo, who was unveiled as Luigi Delneri's successor at La Favorita on Monday.
