The Italian international struck with almost the last kick of the game to give Milan all three points after Atalanta had threatened a shock.
After a tight first half, Milan broke the deadlock on 72 minutes with Massimo Ambrosini heading home Pirlo's free kick.
The lead proved short-lived as Atalanta drew level seconds later, with Stephen Makinwa heading home.
The game looked set to end all-square until Pirlo popped up in the dying seconds to smash the ball home from close-range after Filippo Inzaghi's header had been pushed out.
Juventus kept up the pressure on Milan with a hard-fought 2-1 win over Roma at the Stadio Olimpico.
