Depor were forced to play over half the game at The Riazor with a numerical disadvantage after having Aldo Duscher sent off on 36 minutes.
They were put under pressure for long periods by their opponents, but took advantage of a rather soft penalty decision 12 minutes from time to seal a narrow advantage courtesy of Sergio's spot-kick.
Valencia went closest to a goal in the opening period when Mario Regueiro saw his back-post volley pushed round the post by Francisco Molina.
Duscher then received his marching orders for an ugly two-footed lunge on Raul Albiol as the hosts were put on the back foot.
Molina made a fine double save midway through the second half to deny both Regueiro and David Villa, but it was Depor who broke the deadlock against the run of play.
Referee Eduardo Iturralde Gonzalez decided that Amadeo Carboni had pulled the shirt of Joan Capdevila and Sergio, who had come on as a substitute shortly before the incident, held his nerve to send Juan Mora the wrong way.
