Santiago Solari, a former Atletico Madrid player, quietened the partisan crowd with a goal on six minutes, latching onto a Luis Figo through-ball to beat keeper Sergio Aragoneses at the near post.
The home side came out fighting and young winger Nano almost found an equaliser with a long range effort which hit the side-netting.
Ariel Ibagaza then fired in a tantalising free-kick which an unmarked Nano missed by a matter of inches at the far post.
Atletico looked the more menacing as the half wore on and Lequi saw a free header flash past the post following a corner.
The 'Colchoneros' found their equaliser a minute after half-time when Pavon was sent off for hauling back substitute Demis Nikolaidis in the area. Veljko Paunovic stepped up to confidently slam home the penalty past Iker Casillas.
Substitute Jorge should have made it 2-1 on 66 when he was left one-on-one with Casillas, but the Real Madrid keeper won that particular duel.
Paunovic had another great chance but Casillas did enough to put the striker off and another golden opportunity was missed.
But, against the run of play, Real Madrid grabbed the winner as Helguera stole in at the far post to head home a Raul knock-back from an inswinging corner.
Beckham was substituted deep in injury time for tactical reasons as Real Madrid held on to take the points.
