A penalty from Alberto Rivera after nine minutes was enough to give the Valencia-based side a slender first leg lead.
Many in Spain had predicted a tough trip for Barca and it proved to be, as a full strength side fail to break through a well marshalled Levante defence.
Barca did dominate for most of the game having over 10 shots on target, compared to Levante's two - but they will have to come from behind in the second leg at Camp Nou next week if they want to make the quarter finals.
Sevilla look well on their way to booking their place in the last eight after a 3-1 win at Villarreal.
The home side took the lead after 13 minutes when Brazilian Juliano Belletti scored with a brilliant individual effort.
However, his fellow countrymen Julio Baptista (48 & 54) and Daniel Alves (54) both registered in the second half to give their side a comfortable win.
Both sides were reduced to ten men in the second period. Francisco Casquero received two yellow cards for Sevilla, while Fabricio Coloccini was given a straight red for a foul on German Hornos.
