Joe Cole opened the scoring for Lille in their Coupe de Ligue quarter-final clash but it did not prevent Lyon going through to the semis.
After Mouhamadou Dabo was sent off for Lyon just ten minutes in, Cole put Lille ahead at the Stade Gerland on the half-hour.
But despite being a man light, the home side battled back and Kim Kallstrom levelled just before the break.
Lisandro Lopez then grabbed the winner for Lyon as he scored on 65 minutes for Remi Garde's men. Lille were later also reduced to ten men when Mathieu Debuchy picked up a second yellow card.
Lyon will now meet Lorient in the semi-finals after they claimed a 1-0 win at Le Mans.
The winner at the MMArena came on 71 minutes with former Arsenal man Gilles Sunu scoring.
The final quarter-final clash saw Nice come through on penalties against Dijon, after they played out a 3-3 draw.
The visitors took the lead three times with Nice battling back each time, with their final equaliser coming in the final minute from Fabian Monzon.
Nice will now meet cup holders Marseille in the last four.
