Paul Le Guen's side had looked on course for a convincing win after Sidney Govou scored and Ajaccio had Mamadou Seck sent off.
But the visitors equalised through Yohan Demont before Claudio Cacapa confirmed Lyon's status as champions with the winner midway through the second half.
Ajaccio - far from certain of their Ligue 1 place for next season - started brightly with Andre Luiz striking the post on seven minutes.
L'OL steadily took over and Ajaccio were indebted to a superb saving tackle from Xavier Collin as he denied Sylvain Wiltord who had been put through by Michael Essien.
Just before the half-hour mark Stephane Porato saved a thumping drive by Govou before Collin undid his previous good work.
The Ajaccio defender brought down Juninho in the box on 32 minutes but Porato spared his team-mate's blushes by keeping out the Brazilian's resultant penalty.
The breakthrough finally arrived on 35 minutes as Juninho released Eric Abidal on the left flank and his cross was met with a diving header by Govou.
Ajaccio were reduced to ten men three minutes before the interval as Seck was dismissed for deliberate handball as Wiltord looked to move in on goal.
Wiltord came close to a second Lyon goal just after the break before Ajaccio surprisingly levelled on 52 minutes.
A long ball was flicked on by Cyril Chapuis for Demont, who sidestepped Cris before rifling in a crisp shot.
But Lyon ensured they were crowned champions with three games to spare when Cacapa rose highest to meet a 65th minute corner and head past the helpless Porato.
