Newton has not played for The Posh since the start of March when he was initially expected to be sidelined for a month.
But he has now been ruled out of the remainder of the campaign after learning he has deep-seated bone bruising in his ankle.
The wing back requires an operation to fix the problem and he will be absent for the closing four games of Peterborough's League One campaign.
By the time the 24-year-old is ready to return to action, The Posh are likely to be in League Two as they are currently nine points from safety.
Newton will also be playing under a new manager, with Barry Fry stepping down in the summer, but the former West Ham trainee is at least assured of his own future having signed a two-year contract extension earlier in the campaign.
Andy Legg has joined Newton in being ruled out for the remainder of the term but Sagi Burton, Curtis Woodhouse and Peter Kennedy should all feature again before the club's inevitable relegation.
