Gary Fletcher opened the scoring for Lincoln before The Shakers replied through Lee Unsworth. It looked as though The Imps would earn their second point of the season but two minutes into stoppage time referee Kevin Wright awarded a penalty for handball, after Ben Futcher was adjudged to have handled in the area.
The referee initially waved play on but his assistant insisted that the penalty should have been awarded and Andy Preece stepped up to give Bury all three points.
Alexander was clearly disappointed with the officials' handling of the situation and pulled no punches in his criticism.
He told the club's official website: "Sometimes you need that little bit of luck, don't you?
"We didn't have any today but I thought we played well enough to get something out of the game. I'm just disappointed that we've had to lose a game to that sort of refereeing display.
"I thought the assistant had given a free-kick. It wasn't until the referee pointed to the spot after changing his mind and I was very disappointed with the decision.
"You come to these places and it's hard enough without getting officials against you like that. I'm not one for moaning about officials publicly, but he was disgraceful today (Monday) and that's cost us the game."
