The Dons were handed the punishment by a Football Disciplinary Commission after Jake Nicholson played in their Sky Bet League Two match against Cheltenham Town on March 22.
Nicholson, 21, who joined the club from Morton in February, came on at half-time for his debut and scored the equaliser in the 4-3 victory at Kingsmeadow.
The deduction sees Neal Ardley's side drop from 14th to 18th in the table, but they are not in danger of relegation with only one game to play.
AFC Wimbledon issued the following statement in response to the punishment: "The club attended a Football Disciplinary Commission hearing today after being charged with playing an ineligible player, Jake Nicholson, in the home game versus Cheltenham on 22 March.
"The outcome of the FDC hearing was that the club will have three points deducted from its total for this season and has been fined £5,000, suspended until the end of season 2014-15. The club must also pay the costs of the hearing."
