Tonkin has attracted the attention of Crewe Alexandra and the First Division outfit had a bid for the 23-year-old rejected earlier in the summer.
Crewe's valuation of the defender falls way below that of Hatters boss Palmer, who forked out £50,000 to sign Tonkin from Yeovil last September.
Palmer is angry at Tonkin's transfer request and is upset at the chain of events that has prompted the youngster's desire to leave Edgeley Park.
"I've reluctantly accepted a transfer request from Tonks," Palmer told Sky Sports. "I'm not particularly happy about it.
"I've said to the players that I have no problem with any of them wanting to go on and better themselves.
"But, if an agent tries to engineer a move, which is the situation at Crewe, it isn't right and I won't have it.
"Tonks now finds himself out of the magic circle and he's got to hope now that Crewe come up with the money that I'm asking for because he won't leave for the money they've offered."
Tonkin could end up in limbo as Crewe boss Dario Gradi last week revealed he had no immediate plans to increase his offer for the full back.
Stockport boss Palmer's woes continued with the news that Aaron Lescott will miss the first three weeks of the season with a groin injury sustained in the weekend friendly against Carlisle United.
