The free-scoring 23-year-old attracted attention from Premiership clubs after netting 28 goals in The Lions` title-winning campaign.
However, any thoughts of a move or helping Millwall into The Premiership will have to be put on hold, as he is unlikely to play next season.
A statement from Millwall read: "Millwall are devastated to report that Neil Harris has been diagnosed with testicular cancer.
"He underwent surgery on Friday and we await the result of further tests.
"We are hopeful that Neil will make a full recovery - but it is unlikely that he will play next season."
The statement revealed that Harris, who recently signed a long-term contract, only found out about the condition on Thursday.
The statement continued: "Clearly this has come as a major shock to himself, his family, friends and all associated with Millwall.
"We would ask that everyone respect Neil's need for privacy and understanding at this time.
"The club will keep people informed of any further developments. Neither Neil, his family nor anyone connected with the club will be making any further comment at this time.
"Those wishing to convey their good wishes should do so via Millwall - we will ensure they are passed on to Neil."
