The incident occurred during Crawley's 1-0 defeat in the League One clash at Griffin Park and, while it was not seen by match officials, it was captured on video.
The footage shows Connolly clashing with the spectator after the ball appeared to be thrown at him when he went to retrieve it.
An FA statement read: "The FA has submitted that the standard punishment of a three-match suspension would be clearly insufficient, given the nature of the offence."
The former Millwall and Leeds full-back has indicated that he will not contest the charge.
He wrote on his Twitter feed: "Everyone's had their say. I did NOT slap/punch the fan. I reacted wrongly but was hugely provoked all game. I'll wait for the FA decision.
"No more to be said at the moment."
