Eagles defender Danny Butterfield scored with 12 minutes to go to give the South East London side another three points away from home as Royle's first league match in charge of Town ended in disappointment.
In-form Palace striker Andy Johnson put the away side in front after just 19 minutes.
However, Ipswich's Darren Ambrose brought the Suffolk side level with an equaliser six minutes before half-time as both sides went into the break level at 1-1.
It was with 12 minutes to go that Palace took all three points when Butterfield latched onto the ball on the right of Ipswich's penalty box.
From the by-line, his right-foot shot blasted into the roof of the net past Andy Marshall as Trevor Francis's side went away with three points from East Anglia.
Royle's task at Ipswich remains difficult as Town's defeat keeps them only three points above the relegation zone in Division One.
