Emre sustained a hamstring problem during Turkey's clash with Bulgaria and he now faces up to six weeks out of action.
Souness had voiced his criticism of the timing of the international fixtures just four days after the start of The Premiership.
Souness believes that international football associations need to look at compensation when players return to their clubs with injuries.
"I have a factory with 20 expensive machines, some costing millions of pounds and five or six times a year someone comes along and says look I'm going to borrow those machines and are not going to pay you for borrowing the machines," blasted Souness.
"They are going to use them and abuse them at times and sometimes I'm going to return them broken.
"But anyway, that's the way it is old boy, just get on with it.
"It is just so outrageous in the modern game that this can happen.
"He is going to be a big player for us, and I'm not very happy. What can I do about it now?
"Collectively, The Premiership has to do something about this because we cannot have our best players going away for meaningless friendlies and coming back injured?
"Who pays the price? We do. Who picks the tab up? We do. It's not fair, it's not fair on anyone.
"It's so unfair and it comes back to the supporters in terms of who gets punished ultimately.
"They buy season tickets, they turn up in their thousands and make sacrifices to come and watch football, and then they don't see the best players on the pitch because they are injured in meaningless friendlies, or they don't see the sharpest performance because players have been travelling back from all over Europe.
"It's not right."
