The former Newcastle man has already suffered hamstring and groin injuries since pre-season training began this summer, which has meant not a single first team appearance in the current Premiership campaign.
The Toffees medical staff will now investigate Watson's latest injury, which is likely to keep him out for at least another month - although the extent of the damage is yet to be confirmed.
Everton's medical department will be busy this week as they also have Gary Naysmith in for treatment.
The Scottish international was forced out of his nation's friendly win over Canada and is now a serious doubt for Saturday's Premiership clash with Arsenal.
"I felt something twist and luckily it was nothing major," said Naysmith. "I have swelling behind the knee."
One good piece of news for manager David Moyes was that full back Tony Hibbert looks set overcome his hamstring strain in time for the weekend's clash against the Premiership champions.
