With United leading 2-0 late in the contest, the Scot decided to take off Ryan Giggs and David Beckham for Luke Chadwick and Quinton Fortune.
However, just eight minutes later the Greeks, who rarely threatened all night, were back on level terms.
Just when it looked like The Red Devils would miss out on a maximum points haul, Paul Scholes scored to spare Ferguson's blushes.
"We were coasting and almost let it go," said Ferguson. "We took the decision to send on two players who badly needed first-team football and it almost backfired.
"I don't think the substitutions were a mistake as we were in such a good position, but we did make it hard."
