The visitors, who could have climbed into sixth with victory, went ahead after 25 minutes with Markus Rosenberg on target.
But the hosts battled back and were level ten minutes later with Christian Gentner firing home.
Top-scorer Martin Harnick then put Stuttgart in charge with a brace either side of the interval.
German international Cacau sealed the win in the final minute as Stuttgart registered their third successive victory.
