Latics trialist Peter Jones' fifth minute strike looked to have secured victory for the hosts but Burnley mounted a late rally.
Steve Thompson equalised in the 82nd minute and Leon Cort grabbed the winner three minutes later.
Oldham made 11 changes at half-time as manager Paul Dickov again took a look at his full squad which included five trialists.
Meanwhile, Burnley boss Brian Laws also made wholesale changes at the break as he examines his squad ahead of the new Championship season.
