The hosts, who have now won one of the last eight at home, struggled to get into the game and never recovered from conceding early on.
Darlington looked lively and hit the post after just four minutes with a shot from Rob Purdie. Four minutes later Purdie created what proved to be the winner with a cross from the right. Carlton was allowed to steal in unchallenged and sent a looping header into the net.
Carlton should have added a second in the 35th minute when he was left with an open goal but somehow fired wide after a shot from Tim Ryan was pushed out by City goalkeeper Rob Burch.
Lincoln rarely threatened and they almost went further behind in the 64th minute when Liam Hatch broke away only to fire wide.
Ten minutes from time Carlton wasted another excellent chance when he fired straight at Burch. Lincoln's best chance came in the second minute of stoppage time. Paul Green pumped a long cross into the box which Darlington failed to clear and the ball fell to Ben Wright but his effort struck the post.
