The Imps went in front after 18 minutes when a long-range free kick from Stefan Oakes sneaked in at the far post.
Adrian Patulea pounced to score his fourth goal of the season after a mistake by Chesterfield keeper Trevor Carson to double their advantage.
Lincoln went down to 10 men in the 47th minute when central defender Danny Hone was shown a straight red card for fouling Jack Lester on the edge of the box.
But Chesterfield failed to make the extra man count and went further behind in the 55th minute. A deep cross from Scott Kerr was headed in at the far post by former Chesterfield defender Janos Kovacs.
Chesterfield finally pulled a goal back in the 73rd minute when a mistake by Frank Sinclair let in Lester, whose deflected shot finished up in the back of the net.
