All-rounder Borthwick, who turns 23 on Friday, hit 101 to help Durham recover from 50-6 to 284 all out, limiting their first-innings deficit to 61.
Defending champions Warwickshire's seam attack again impressed with Keith Barker (3-53) and Chris Woakes (3-59) both picking up three wickets.
Barker removed the top three with the new ball, including Mark Stoneman and Will Smith for ducks, before Paul Collingwood and Borthwick led the recovery with a 153-run, seventh-wicket stand.
Rikki Clarke at slip put down a chance to get rid of Borthwick when he was on 40 but there was no escape for Collingwood, on 74, when this time Clarke held on to an edge off Woakes.
Borthwick, whose only previous century came against Sri Lanka A in 2011, went to three figures from 128 balls with 15 fours but added just one more before edging to Varun Chopra at slip off Clarke's bowling.
Last-wicket pair Callum Thorp and Chris Rushworth added late runs before Warwickshire reached 6-0 in their second innings to extend their lead to 67 when play ended under floodlights at 7.20pm.
At the start of the day, Graham Onions (4-86) claimed Warwickshire's last three first-innings wickets but not before Woakes, unbeaten with 52 after being dropped on 20, and Barker (45) had seen them to 345 all out and a third batting point.
