The 31-year-old seam bowler has featured in five of the six ODIs Michael Clarke's side have played so far as part of their seven-game tour of India.
But he will now return to Australia before the final one-dayer, which takes place in Bangalore on Saturday to prepare for his involvement in the long form of the game.
Cricket Australia's general manager of team performance Pat Howard said: "Mitch has performed very well in India, however, we believe it is best for his preparation ahead of a busy summer to have him return home to increase his bowling loads in preparation for the Ashes Test window."
Johnson is currently Australia's leading wicket-taker in the ODI series against India, with seven wickets in his five matches at an average of 33.42.
The series is currently level at 2-2.
Australia will be hoping the bowler can make a significant impact in the home Ashes against England as they look to win their first series in four attempts.
He was not selected for this summer's Ashes tour in England, which Alastair Cook's side won 3-0.
However, with James Pattinson, Mitchell Starc, Jackson Bird and Pat Cummins all struggling with back injuries, Johnson has been thrust back into the Test picture.
The Ashes get under way on 21 November in Brisbane and will be available to watch live on Sky Sports HD.
