Vettori missed Sunday's defeat in Christchurch in order to attend the birth of his first child, a son, in Auckland.
Ian Butler has been left out of the Black Caps' squad for the match in Hamilton, the medium-pace bowler having suffered a muscle strain in Sunday's match.
He is to be replaced by Ewen Thompson, the left-arm seamer having previously played for his country in a Twenty20 international against the West Indies last year.
Selection panel head Glenn Turner said Butler should be available for final game in Auckland on Saturday.
Meanwhile, Brendon McCullum, who shared a 166-run opening stand with Jesse Ryder on Sunday, will continue to play just as a batsman.
He did not keep wicket in Christchurch after being hit on the thumb in the first one-dayer in Napier.
Turner added that Peter McGlashan will therefore stay on as wicketkeeper on Wednesday.
India hold a 2-0 lead in the series after their 58-run victory at the weekend.
