The two-time Olympic champion over the distance clocked 9.94 seconds, slowing down as he crossed the line ahead of training partner Kemar Bailey-Cole who was second in 9.98.
Nickel Ashmeade also qualified for August's championships in Moscow by finishing third in 9.99 but former world record holder Asafa Powell missed out.
Powell, who has been struggling all season with injuries, finished a disappointing seventh in 10.22.
Jamaican No 2 Yohan Blake did not take part because of a hamstring injury but he has already secured his place in Russia later this summer because he is the reigning champion over 100m.
Bolt admitted: "My execution wasn't the best and I've got a lot more work to do but as long as the coach is not worried, I'm not worried."
